Y'all already listed a bunch of my favorite covers, but here are some others:

Brain Damage by The Austin Lounge Lizards

Doing a passable cover is difficult, but to do it as good or better than the original is far-fucking-out. My praises to the folks who pulled it off.
 
Shinedown - Simple man (lynyrd skynyrd cover)
Framing Hanley - Lollipop (Lil wayne cover)
Marylin Manson - Sweet Dreams (Eurythmics cover)
Limp Bizkit - Behind Blue Eyes (The who cover) <---- best cover ever. depressing, but good song.

There are also a ton by metallica and a few others. That's all the good ones I can think of, the other ones on the top of my head suck. Covers usually are butt cheeks. Those ones I listed are great though, I'd venture to say better than the originals with the exception of simple man, but shinedown's version is just different, not necessarily worse, just .... different...
