I have to stop going to the clinic? I've only been there for a little over there months never had a dirty pee test or any other problems so would I have to stop going to the clinic or what?

You need to ask your clinic yourself to know for sure. When I was on MMT, the clinic opened at a certain hour, but allowed those with verifiable work situations to show up for dosing one half hour earlier. Methadone programs, however, are notoriously strict and they typically do zero catering to patients' individual needs unless you are eligible for carries/take-homes.

The clinic I go to is 6am for regular patients and 5am for "workers" You need to apply to get in and I think there's a special group they have to take rarely, probably just related to paperwork or something. They get to come in at 5am though, or somewhere around there.

I do not need to go that early so I can not say for sure but as keif said ask your clinic. Though he's right in they are strict and don't allow much but you gotta be your own advocate and try any way possible to make it work.
