I've filtered an extract from mimosa hostilis through cotton funnels twice and then through 3 coffee filters at a time 5 times now. The last filtration through coffee filters didn't become clogged at all and there appeared to be no left over residues on the filters. However, I stored the liquid while waiting for my base to arrive and when I picked it up today there was a layer of sediment stuck on the bottom of the jar.

My question is, should I continue to filter this liquid until it can sit for awhile and no sediment shows up or is it filtered enough since the coffee filters have been collecting nothing?

Totally not, what you're doing might be considered illegal in some countries of the world. Throw it all out, and forget about the whole sordid mess. No present or future illegal activities, here, senor. *we're-policing-ourselves, thank-you, have-a-nice-day-smile*

Some insoluble stuff will always pass through filters. It'll probably form a middle layer during you're defatting phase (depending on your solvents density)... If you've got a light solvent, then I wouldn't worry, and I'd leave it in.

A bit of sediment doesn't seem to cause any problems if as BilZ0r says, you're using a light solvent (eg naphtha). I personally wouldn't bother with coffee filters at all as I've had good results just filtering through cotton cloth.
